Sorry, but I don't understand the differences between
'Rain' - 'Rain (The Work Of Director Mark Romanek DVD)'
'Bedtime Story' - 'Bedtime Story (The Work Of Director Mark Romanek DVD)'

What do you mean by them? Are you thinking about the different releases of those music videos in several compilations like 93:99, Work of Director Mark Romanek, VHS copy and Celebration DVD?

I was checking my hard drive
and I found these versions, and I don't understand the difference,
I don't know what to delete and what to leave alive with the hard drive

I mean, if there's any extra cut
Or is the difference just one of quality?
If it was the quality, I understand that the 'Mark Romanek DVD' version is the best version, am I correct or not?

In terms of quality, the Mark Romanek DVD is the best one out there. 

Just in case, may I ask for the Rain music video? It may come in handy if the HD/4K version comes in soon.

This question arose for me, because I have the normal version of 'rain' MKV 194MB
looks much better than the 'Mark Romanek' version
that's why my doubt arises

Normal version? Like the promo version?

EDIT: I am watching the WODMR version of Rain. It is only in 360p. DVDs clock at most 480p.

It’s not. The videos are too contrasty. Especially Bedtime Story looks awful.

The commentary is nice though
