I think just because she wasn't really thrilled at the idea of covering and recording an iconic song. I know many of us love her version (I know I do), but she knew that song would be problematic for her because people would compare it to the original. Whether you like the original or not, the fact is, it's an iconic song. She knew by recording it, people would say she ruined the song. Simply put, she didn't want to include her version on the Music album. Also, her version didn't really do well in the U.S, but it did do well internationally in certain regions. Therefore, the record label wanted to add it the Music album to hopefully sell the album more.
Live to Tell was always going to be part of True Blue. As for Into The Groove, it was her original song and definitely a huge hit world-wide for her. In fact, in some regions it was her first #1.

Despite being a worldwide hit and selling over 1 million copies, “American Pie” wasn’t featured on Madonna’s 2001 greatest hits compilation album GHV2. At the time, she said regretted including it as a bonus track on Music, so she was “punishing” it.
“It was something a certain record company executive twisted my arm into doing, but it didn’t belong on the album so now it’s being punished,” she told the BBC in an interview. “My gut told me not to, but I did it and then I regretted it so just for that reason it didn’t deserve a place on GHV2.”

I think maybe you're confusing her being persuaded in recording American Pie. She wasn't really interested in recording the song, but Rupert talked her into it. She later stated that she didn't want "American Pie" on the European editions of MUSIC, but they put it on there without her consent, so she "punished" the song by not putting it on the GHv2. There was some interview which she mentioned it, but I can't recall which interview it was? I remember how she said, "I punished the song". LOL!
And yes, she excluded Amazing from DWT because the label wanted that song to be the next single, but she didn't as she wanted Impressive Instant. She was under the impression they may use a live version from DWT for a video, so she didn't include the song.

You'll See wasn't ditched. The song was supposed to be an Something to Remember exclusive. The real problem with GHV2 is that it lacks a new song plus they slapped all Music singles on it which makes me mad. No balance at all. Glad the Immaculate Collection stands up to its name.
